The mosque traces its origins to a first mosque associated with Sultan Hussain Shah of Johor, dating to 1824. In the early 1900s Singapore became a centre of Islamic trade, culture and art. The old mosque grew too small for the thriving community, and the mosque trust planned a new building.

On 14 March 1975 Sultan Mosque was declared a national monument of Singapore. Today it is administered by the Majlis Ugama Islam Singapura (MUIS).
