The mosque was founded in 1837 by Musa Bafadel, an Indonesian-Arab trader from Pontianak on Borneo, and was named after his son, Haroon. The original building was made of wood and stood on the bank of the Chao Phraya River.
In 1899, during the reign of King Rama V, the government built a customs house at the pier, and the mosque was moved about 500 metres inland. The community received a larger plot of land for the new site. In 1934 the wooden structure was replaced by the present two-storey building.
