According to tradition, the mosque and tomb were built in 1444 CE under the patronage of Sultan Zayn al-Abidin. The complex is linked to Syed Mohammad Madani, a scholar who settled in Kashmir under the Shah Mir dynasty.

In the late 20th and early 21st centuries, a long-running administrative dispute between Sunni and Shia communities kept the mosque closed for worship for extended periods. It is now listed as a State-protected monument.
